Best method of adjusting physical inventory

I'm a computer dude helping a small business owner. She has on old DOS
program for POS and accounting called CAP Sellwise. It takes approx 1 week
to take inventory and make the adjustments by creating POs for adjustments
on hand. She has a craft supply store and we introduced barcodes about 1
year ago.

With the new barcode system, we should be able to take physical inventory
in one evening.

Question is...
What is the best method to adjust inventory for accounting purposes?
Create POs as she has been doing for years, or should it be a simple
journal entry, or?...

We're looking at upgrading to a Windows based system for POS and
accounting. Any suggestions for applications would be appreciated.

Thanks for your advice.
