Filing in two states

I am a NY resident. For 2 months in '03, I worked as a consultant for a
company in NJ and I travelled 45 minutes to work everyday from NY to NJ
(it's just crossing a small river)

I am now quite confused as to how I have to go about filing this
self-employed tax. At the federal level, I am already filing Schedule C &
Schedule SE.

At the state-level, would I have to pay taxes on this money to NJ or NY? I
usually pay NYC city taxes on my regular income as a permament employee on
my present job. Would I have to pay city taxes on this earned money too? How
does it work?

I'm not an accountant, but here's my guess. You were living in NY at the
time, so you have to pay the tax to NY. Bummer, tax is a killer in NY.
Don't forget the city tax.

How does it work?
You get screwed by the taxman!
