I filed my 2013 tax returns and mailed check for the amount I owed in March 2014. My account transcript says No tax return filed, payment with return. Can anyone please help if its is just due to processing delay or did it mean IRS didn't receive my return?

I'd call the IRS and talk to someone. Then, I'd hang up and talk to two more people to make sure you get the same answer.
IRS screws up all the time. I hope you mail everything certified so you have proof of on time delivery.
