If you are a limited company paying an employee under PAYE, how much tax do you have to set aside for HMRC?

Depends upon how much they're paid. The company will act as an agent in deducting income tax & National Insurance from the employee's salary at the tax rate applicable to their salary, plus it will have its own liability for national insurance for each employee. It might also have to accrue for taxable expenses/benefits that don't go through payroll - P11d stuff.

As @Fidget said, it depends on how much they're paid (plus benefits etc) - but it also depends on their tax code too.
