State Tax Nightmare

Hi everyone, I'm sorting out a problem with the state taxes that were taken out by my employer and I'm really concerned that I could be out a lot of money. I work out of my home and travel to different states to work for my employer. Back in the fall of 2008 I moved from New York to Kentucky to live, but I still kept the same occupation. All the while, however, I have still been paying NY state tax. I did not pay any Kentucky state tax until the beginning of 2010 even though I lived in KY all of '09 and a little of '08. I have not talked with anyone yet, but will I have to back pay KY state tax during '09 and the part of '08 I lived there? If I do is there any way I can get what I paid back from NY? This could be a lot of money for me and I'm worried about what it's going to cost. Any help would really be appreciated.
